This has happened to me before. It turns out that somehow elements were copied rather than xcopied. There are a few ways to find out. You can use the move pipe equipment and if something else moves when you select an element to move, you know this happened. Or you can use the can use the highlight station after the stations have been sized. It will show the two areas (or more) together. Hopefully this helps.
