Have some refnotes that I forgot to set with a screened fill. In the past, when I edit that refnote, and select screened fill, the next time I opened the file, it updated all of them.

Its not working correctly any longer. Issues:
- after trying a couple times, SOME of them updated, and some of them did not.
- tried 'rescale' objects through the admin/scale tool (it was at the same scale, but thought it might 'update' them. Well, that was bad... half my refnotes ended up with tiny tiny attributes.

Now I have one huge keynote... something is off with annotative scaling or something...

It definitely should be updating them upon opening the file. Also by clicking on Verify Callouts in the Site ribbon.
You can use the Tech Support button to send in the file so we can troubleshoot it.

I wonder if me putting them on different layers is causing a problem. (see my other post in the feature requests).

No, the layers won't matter.

Seems to be working now. We jsut upgraded to 2016. I think I need to change some default settings because the annotative scaling is going a little wacky and changed some of the refnote callouts.
